Does your bike have hydraulic lash dampners on the valves? If not, the valves will tick and can get louder when hot. Swtiching from loud to quiet pipes can make that particular noise stand out dramatically. Also (if it applies) changing helmets can make it stand out more.

Also note that valves tend to tighten, not get loose so they will get quieter when out of spec.
